The S.T.A.L.K.E.R. franchise might fit your bill, but I wouldn't really say it's all that scary. There are a few locations throughout all the games that are pretty damn creepy, but that's about it. Although if you find a post-apocalyptic atmosphere scary, (or somewhat eerie) then you should definitely check it out. The mods for these games are pretty stellar as well.

Vampire: The Masquerade definitely falls under as a long and scary RPG. Interesting story to boot in my opinion. The S.T.A.L.K.E.R. series atmosphere can make it scary but varied, mods however can improve on that as lightdarkz mentioned.

If you can find it, I think System Shock 2 had a good scary atmosphere. Bioshock, it's spiritual successor had a scary atmosphere at the start but that quickly went away.

Amnesia: The Dark Descent and the Silent Hill series I'm not sure if they fall under the RPG category, maybe horror puzzle/mystery but had a good scare to them as well.
