Mount and Blade: Warband: I guess it is indie. You can literally spend thousands of hours on this.
Bastion: Not a long game, but my first real "indie" game that showed me indie games aren't crap.

Even though you said no 16 bit like games, Rogue Legacy will provide you a couple dozen hours easily.

Lots of great suggestions here. That said you shouldn't limit yourself to not playing those 2D or retro style graphic games as some of them are the best.
I'm talking about unique games like Don't Starve, Rogue Legacy, Papers Please, Space Pirates and Zombies, FTL, and so on. --- Are we not men?
