I had to disable my 2nd monitor for it to even run haha, maybe try this?

Isn't already 1080p? Just turn the res up in the options menu. Unless it's not true 1080p and just an upscale or something but I never noticed because the port was just awful in almost every regard and ran like dog S*** ;p

Its some weird ass resolution and I have lots of wasted screen space because of it

I only have one monitor, so I can't disable the second one.

Have you checked the game folder for an INI file that you could edit? Doesn't always work, but sometimes that's all you need to do.

The system files are really weird for this game...

Weird, the resolution never cause me a problem. I just selected 1920x1080 in the options menu, restarted and I was good to go. You have to restart before the resolutions options stick in SR2.

Do you have the steam version?

I got it from gamefly and have to use their client :(

It was on sale for like 3.75 a few days ago, I also had horrible problems downloading the game. The Gamefly client is f*&^ing terrible... I doubt they patched the game at all.
