Have you tried changing the cooler settings on the GPU itself through Afterburner or another program?

The 690 looks like a decent case. Even has a 120mm side fan over the PCI-E slot if I read the specs right. Unless all these fans are dying, that should be sufficient cooling. For the short term, I would also recommend changing the fan speed settings using MSI's Afterburner.

Doing thermal paste on a GPU is the same as doing thermal paste on a CPU.
Small dot in the middle of the processor and let the heat sync spread the paste out naturally.

There will likely be 4 screws holding the cooler onto the card and possibly a few more screws holding the plastic shroud.
There will sometimes be a screw on the backing plate as well, that is an easy one to miss.
Just keep track of any washers / spacers that may be between the cooler and the board.

I've got some thermal paste lying around here somewhere. If I can find it, I'll replace the paste and more thoroughly clean out the card. It's running at 50 degrees Celsius when I play most games, sometimes it's hotter.

50C is nothing. If your GPU hits like over 90C, I would be worried.

Did you read the suggestions to check your GPU fan settings?

I'm not really worried, but once it hits 60c the screen goes black and CCC resets the settings and whatnot. I'm assuming that's overheating.

That's not very hot, either. You've got other problems.
