Any issues with reformating?

- What I want to do: reinstall Windows 7 Ultimate 64 bit (my OS) . . so i can hopefully use the wireless Xbox 360 controller I bought (- http://www.amazon.com/gp/product/B000B6MLUA/ref=oh_details_o01_s00_i00?ie=UTF8&psc=1 & http://www.amazon.com/gp/product/B000HZFCT2/ref=oh_details_o00_s00_i00?ie=UTF8&psc=1). Why can't I now? I think because the program I use on this system to use my PS3 controller (motionjoy (that is "DS3 tool" isn't it?)) conflicts with the receiver for my 360 controller. Unless I can 100% uninstall the program (http://www.motioninjoy.com/wiki/en/help/uninstall (?))) . . . .

- Would there be conflicts with steam games I have bought and or installed? http://i.imgur.com/o1qSwcr.png (also can someone tell me why the bloody hell I have "two" copies of Civ 4 (at the top left of the image)?

- Since I have a SSD and a HDD, I presume I'd have to reinstall (some? all?) programs despite them being stored on the HDD. If I had a game or so on my SSD (like Skyrim) how would I move it and all the mods/folders/what-ever from the SSD to the HDD . . . . . I'd presume there shouldn't be issues with reformatting the SSD (after putting the OS disk in and rebooting the PC) . . . .

Motionjoy should not conflict with the xbox 360 controller
