If I had a dual GPU card, and got micro stuttering in a game or tried to play a game which didn't support dual GPU's, could I disable one of the GPU's? Or is that not how it works?

You can disable one card, yes. Just so you know sli is considerably better than crossfire as of right now.

Not significantly. The most recent drivers fix a majority of the issues

It's worth mentioning that Crossfire issues are still very prevalent in Eyefinity setups.
