seems to be some cables in my new case that don't plug in anywhere?

Do not plug the molex and 3 pin at the same time. From looking at pictures they give you an option to use the 3pin or molex. I'm pretty this is in the manual.

So should I just re-route the cable and plug the three-pin into the spot on my motherboard and not do anything with the molex?

one issue is that my motherboard is four-pin. I've heard you can ust plug the three into that?

Yes, plug in the 3pin into the 4pin on the motherboard. Let the molex connectors hang.

from what i understand, fans with 4 pins can be control via the motherboard. Fans with just 3 pins will just run at full speed. Someone can correct me if I am wrong here.

But generally I just power all my fans via molex to keep the wiring as clean as possible on the front.

Regarding my optical and hard drives

my PSU came with a cord that connects into three different drives, with a single plug going back to the PSU

is that correct? Can I do hard drive, SSD and DVD Drive all on that one cable going back into the PSU?

that's my motherboard. from the pictures is it clear which PCI port is which? I think two run faster than the other two? I ask because I think I'll need to put my graphics card in the second one given the way the cable management has worked out. is the second one 16x and not 4x? (i think that's the terminology? second one being the one right above the asus logo

your motherboards manual will tell you which PCI and RAM slots to use.
