I Have No Mouth, And I Must Scream

After that I'd think you'd be hard pressed to find anything quite as bleak in gaming.

Borderlands is really dark if you can look past the humorous surface. I don't think it's as dark as I Have No Mouth or Warhammer but it's definitely up there on the list of darkest universes I've played in. Rape, murder, cannibalism, torture, and human experimentation are all commonplace, at least on Pandora, but Pandora isn't even the worst place to live in that universe.

40k.

All day, every day.

Its comic relief characters are brutal, omnicidal maniacs. (they'll kill each other if no other enemies are around, or just for kicks/general principles/a better place in the lunchline/laughs)

For the things you listed, the ONLY right answer is Silent Hill.

Warhammer 40,000.

To quote http://tvtropes.org/pmwiki/pmwiki.php/TabletopGame/Warhammer40000:

What makes 40K unique in the gaming genre is its extreme darkness. Set thirty-eight thousand years in the future, the game's basic setting, insofar as it can be summed up, is that of a galaxy twisted into a horrifying hell where an eternal, impossibly vast conflict occurs between several absurdly powerful genocidal, xenocidal, and (in at least one case) omnicidal factions, with every single weapon, ideology, and creative piece of nastiness imaginable turned Up to Eleven...and even it has a Hell.

Pokemon is pretty dark if you take away the series innocent kid game aspect. Read the Pokedex descriptions. Think about the logic of pokemon deaths. Think about the capturing on animals and caging them in small balls for any use.

Silent Hill 2. It's the most depressing game.
