So I have my rig with my flashy windowed case but the interior looks like hell. Any advice on how to make cables look neater? I know this matters with regards to air flow and I try my best, but it always looks like I can do better.

Proper case that allows cables to be tucked beneath the motherboard.

Let me take a look at it. Any thing safety wise I should be aware of? (ie: Having the cord in contact with the motherboard itself.)

Hard to imagine any problems, especially with most cases I've seen having a sheet of metal between the motherboard and cables.

What case do you have? If it's a good case, there will be plenty of wire management room.

Use zip ties. At least that's what I did last night so that my PCI cable wouldn't hit my fan since the 760's power sockets are right next to my case fan.

See those slots near the drive bays? Those lead to the back panel. Take that back panel off, and whenever possible run the cables from one slot through the back and out another slot near where it ends up. Bundle the cables with zip ties and replace back panel.

If you already did that...well, some stuff just tends to stick out there. Fan cables connected to the mobo will likely just hang loose, at best be zip tied to something to keep it out of the way.
