The Last Express

It was one of the worst flops in gaming history but only since being released on GoG are people slowly realizing it's a forgotten classic.

Star Trek Birth of the Federation
Sword of the Stars 1
Europa Universalis III (IV is great as well, but it's too early to determine what it'll be considered).
Alpha Protocol
Risen
Ys series

Strange how many 'Classics' people are posting.
Unreal 1 This game was super popular for years when it came out. I still sometimes return to this classic.
S.T.A.L.K.E.R. Cult classic
Alpha Centauri Often still regarded as the best strategy game of it's type.
Homeworld One of the best space RTS games ever created, still praised for it's incredibly immersive storyline & soundtrack.
I'd even argue that Deus Ex invisible war could be considered a classic, but people still seem mad at that game despite it being generally a pretty fun game.

I'd pick Arx Fatalis, but that's a classic too, so instead I have to pick Darwinia.
Darwinia was a game that had a strong start with it's fanbase, but fell out of the publics eye just after a few short years to the point where I haven't seen anyone talk about it in about 5 years or so.

Older games? Ground Control, Homeworld, Age of Wonders, Commandos...not considered especially popular.

???

Anyways, TC, probably the remakes of Pirates! and Colonization, if remakes count.

Otherwise Anno 1701.

For me, I have fond memories of:

Oni
Giants: Citizen Kabuto
Sacrifice
MDK 1 & 2
Drakan: Order of the Flame
Clive Barker's Undying
Hidden and Dangerous
MindRover (oh man... cannot say enough good things about this game)
Wheel of Time

There were lots more, but those games were typically more obscure or underrated and don't come up in conversations all that often these days. I'm sure there are more I've missed, but those definitely hit my list at least...

Dungeon Master II.

It was such a massive improvement over the original Dungeon Master - it included outdoor areas and multiple dungeons. I also loved the barter/haggle system with merchants.
