As far as the story goes I'm sure you can find some Wiki to provide an overview.

If you only have time/money for one game, that should be Chaos Theory. The others are all good, Double Agent 360 being the weakest I think.

Double Agent for 360 and Chaos Theory were the BEST ones in the franchise. I would even argue the best stealth games ever.

Play them in order, so you can see how the series progresses.

But story is not a staple in this series, besides Conviction and Double agent.

Alright, I picked up the trilogy for the PS3, and I have Double Agent and Conviction for the 360. I think I am set for a few days if not weeks.

Is the new game a reboot, or does it continue the story? Or is it a prequel?

It's a continuation of the series, however with a new Voice Actor as Sam. As much as it disappoints me, as long as the game is fun - I don't mind.
What greater weapon is there than to turn an enemy to your cause? To use their own knowledge against them?
