We've enjoyed the following together, though not necessarily co-op (not commenting on the quality of the game itself). I have found that the best games for playing as a couple are a combination of either story-heavy, relatively colorful, easy stop points, or somewhat simplistic controls.

Dreamfall: The Longest Journey (Xbox on Demand)

Epic Mickey (Wii, but she got bored)

Lego series based on franchises she likes (we did Star Wars and Harry Potter) (X360)

Portal 2 is maybe the most applicable.

I've seen people say they enjoyed LA Noire in coop, with the guy driving around and doing the chase and shooting sequences, and the woman doing all the story bits.
