So if you are playing with a buddy they only get the objects they are there to play for right? So we wanted to ace levels with both people because of this. Can you just turn on the second controller at the very end of the level for it to still count as an ace?

No, it depends on checkpoints. If you or your partner dies in the level, one checkpoint loses a "life" and that stops you from getting an ace.
