I think it should do more damage on block

If you say there's no counterplay, then that implies they're able to snipe spam with no consequence, and if snipe spam is game winning, then "Caitlyn's ult is refreshed if it's blocked" is OP.

Ok I have another idea.

If she has Headshot buff and THEN uses R, it does bonus damage and since heads vs bullets, it then penetrates.

How about lower her Mana costs and make it so that if you fire your Ult off and the target dies before it hit them, it has no Cool Down.

I'm fairly certain that simply auto attacking does more damage than being able to ult over and over again

Cait's ult does terrible DPS compared to her auto-attacking so it wouldn't be smart to spam her ult unless it was in very specific circumstances. Also the range of Caits ult is pretty low compared to the perception so it's not like you can easily target anyone you want.
