By that I mean, for example, for AD champs, it is usually AD reds, Armor yellow, mr glyphs and ad quints. Which other rune pages should I have?

Flat AP Quints, mpen marks, flat mana regen seals, flat mr glyphs. For standard mid laners like Lux.
MS quints seem popular, though I personally don't use them on anyone currently.
gp10 quints, armor marks/seals, scaling mr glyphs. For standard supports.
Probably tons of others, just a couple of standards I have I guess. --- Warning: EXTREMELY FLAMMABLE!Keep away from populated message boards.

You'll want at least three rune pages: one for AP, one for AD, and one for a tank.
Top benefits from all three pages (i.e. Riven, Elise, and Malphite would use different pages) Mid benefits from all three (i.e. Lux, Zed, and Galio would different pages Ad carry really only benefits from an AD page with few exceptions Jungler benefits from all three (i.e. Fiddlesticks, Riven, and Maokai) but many junglers use an attack speed page Support benefits from all three since there are a wide variety of champs who support. (Thresh uses AD, Lux or nidalee uses AP, Leona would use the tank page). You may want to get a gold per 10 page for passive supports like soraka or janna.
AP page: Magic pen reds, Flat or scaling(whichever you prefer) mana regen yellows , Flat magic resist blues , and flat AP quints
AD page: Armor pen or Attack damage (both have advantages) reds, Flat armor yellows , scaling magic resist blues , and flat AD quints
Tank page: flat Armor reds, flat armor yellows, scaling magic resist blues, and whatever quints you want. I personally like movespeed quints because tanks usually initiate
