And this probably sounds like a really stupid question but, is there any way to start the game over and save it on a 3DS or would I have to go back to a DS, DSlite, or DSi just for the select button?

The 3DS has a select button, so, unless I'm mis interpreting what you are saying, there is no reason not to use the 3DS if you want.
