The Nintendo Logic behind it says that Demise's Sword (read: that spoiler alert thing) charged the lightning with evil power, while the Master Sword cleansed the lightning, giving it the Power of Good (Capitalizing First Words makes Everything More Important). Thus, Link (as a hero) could wield the electrified Master Sword, but Demise's lightning bolts dealt damage.

Link walks into a magic portal into another dimension of seemingly infinite water and sky, so we can safely assume that the laws of physics only selectively apply and all discrepancies can be handwaved with "alternate dimension magic."
