You're late to the party, brah. Tons of people have argued to disprove it.

The main arguments are stuff like "Why wasn't anyone else indoctrinated?" and "Why did the Reaper-AI even give Shepard a choice that could free him?".

Yeah I don't know how I got the game at midnight launch, and beat it within 3 or 4 days, and only just now figured out what indoctrination theory was, beyond the obvious

I just don't think I wanted to get my hopes up. I guess it's a matter of "Do you think they were really clever or just really awful at writing for the entire game?"

Endings (or certain aspects) open to interpretation. If you haven't seen them you should, they're all very good.

In any case a lot of the disagreement seems to be over author's intent actually, some just don't think Bioware could go that deep. Those people need to take a class on critical analysis (or read a wikipedia article) imo.

Somehow I've never seen them.

Total Recall apparently was deeper than anyone gave it credit for if you watch the commentary

There has been plenty of debate about the more dubious aspects attributed to it but considering the nature of the Indoc. Theory relying on the premise that it was all just a nasty dream, there is literally nothing that can disprove it.
