I believe it could. It's probably not as strong as a Gamecube but then again, Wind Waker's heavy use of cell shading didn't make it very resource-intense. 3DS should be able to handle it.

I think MOST people would rather see OOT than WW.

And to answer your question, the 3DS is MORE than capable of handling WW. Even the DS could have.
CAPCOM needs to make a third Capcom Classics Collection (Include Super Street Fighter II), Mega Man: Powered Up 2 & Mega Man: Powered Up 3 for the PSP!

If they could do MGS3...then there is no doubt here.

But still, OoT is a whole lot of a better choice than Wind Waker, though it would make for a nice 3DS port in the future.
