It works on the PS3 and Xbox controllers, it should work on the 3DS.
Not changing this sig until I can finally run 4.5 miles in 30 minutes

Just try lowering your thumb on your current DS to the position it appears on the 3DS to get a feel of it. Feels perfectly fine to me. Besides, the final design of the 3DS is likely to change, according to Nintendo's E3 coverage.
