I know 3DS will play old DS games, but will they support 3D at all?

If developers choose to, only new DS games coming out though. For example, I know the new Golden Sun DS game coming out will have some 3D effects.

Well the 3D effect is within the console NOT the game so it just might. The screen sends out an image which your eyes see as two and then puts them together and you perceive depth.

How will the system know how to output the 3D image? It won't unless the game tells it how.

Older games won't be in 3D. New regular DS games might have some 3D effects if the developers add them in as a bonus,

Maybe developers will have downloadable updates to add 3D effects to popular games?

Yes, but the code that tells the hardware the depth of every object has to be in the game itself. Earlier games wont have that.
