When does the 3DS start charging again on the dock?

What do you mean?

It charges when you put it on the dock, then when its full it cuts off and runs from power.

I think that you are asking what happens after the 3DS is put on the dock, recharges fully, and then stops charging.

The answer is that the same thing happens as if you'd taken the system off the dock and left it off.

Once full power is reached, a circuit breaker in the battery cuts off the flow of power to the system to prevent overcharging (by the way, this also means that it's not possible to overcharge a 3DS or any other device using a lithium ion battery). That circuit breaker is not intelligent - it won't check to see if the battery level has gotten lower and then start the charging process again while the 3DS is still on the dock.

In other words, it's perfectly possible to come back to the dock one evening, put the 3DS onto it, leave it there until it's fully charged, and then take it the next day and have some portion of the battery drained already, since when it's on the dock it will most likely be connected to some kind of wireless network.
