Can you really get used to the 3D?
I hear a lot people say the 3D is very tiring and they end playing without it.

I'm not sure if I want to get used to playing uncomfortably...

Sometimes when the game uses darker colours, say OoT when it's night time, there is a lot of ghosting. It's difficult to play with the 3D on when moving. However, when in the right conditions the 3D is fine but my problem is that after a while you forget it's even on.

I got used to 3D in 45 minutes.

It's more a matter of how people react, I'm fine with it and feel the depht, especially with zelda.

I'm fine with the 3D, got used to it quickly. However hardcore gaming sessions (hours and hours) will leave your eyes quite a bit watery, at least in my case.

Took me a few days to get used to the 3D at first. At first I had to play at half depth but now I can play at full depth no problem. If I go awhile (a week or two) without viewing 3D I tend to have to readjust again, but it's really quick now.

I find that I really have to hold it very precisely. If it moves just a little bit (with OoT), ghosting will ensue. I'm starting to simply turn it off to not worry about it.

I adjusted to the 3D in 2-3 days. I keep it on all the time now at about 1/3 to 1/2 full strength. No problems.
What did I do now?

Start on the lower end, work up. I adjusted in about a week.
