Popular Nintendo and 3DS tracking japanese (but English language) web site Kotaku reveals information from a doctor about the potential for eye damage caused by prolonged 3D gaming. Kotaku have quotes from a Dr. Matsumoto, an optometrist that presumably would have specialist knowledge not only of correction for eye problems, but also at the top of the game when it comes to understanding the underlying reasons behind vision problems. Matsumoto claims that it is possible for people to even become temporarily cross-eyed from watching 3D media, and the article includes an example of a four year old boy whose vision was impaired on this basis after watching a 3 dimensional movie in a theatre - afterwards finding that his vision had then become crossed.

That's why children under 7 are highly discouraged from using the 3D function. :/

Yeah, but that doesn't mean that 3D doesn't have an negative effect on persons over the age of 7.

That's nice. The American Optometric Association disagrees with your one Japanese-trained healthcare worker.

side note: optometrists aren't physicians.

Edit: And I should point out, the fact that the topic is made by Ixoria should say all you need to know about the validity and motives of this topic. Seriously man, find a hobby. I feel bad that you're becoming so obsessed with a video game system.

I'm of the opinion that Ninty's taking the 'better safe then sorry' route.
