The Blue LED comes on the second I touch the power button.
Then the Green one on the top comes on when it boots up and flashes occasionaly (presumably internet related) but then just stays on,
So I have two LEDs permanently on and its really annoying.

They're annoying and unnecessary IMO, but there's nothing wrong with your system.
Unless you mean the LED on top the tells you about street passes, friends online, notifications, etc. in which case you should contact Nintendo.
