It's really a toss up for me, so I went with the one that started it all: 999

I preferred 999's more focused goals, plot and ending over VLR's overblown "save the world's future with time loop destinies!!!!" and sequel bait ending.

And 999's puzzles were far more intuitive overall compared to VLR's downright obscure solutions for certain puzzles.

999's strongest point for me was the ending, which was VLR's weakest point. That being said I enjoyed VLR more as a whole, I just kind of wish it was self contained.

VLR had better mechanics, 999 had a more interesting story and totally bananas awesome true ending.

worth noting: VLR's ending was also "totally bananas" but for me at least, the important difference is in 999 it was a surprise. I spent the entirety of VLR going "any moment now... total bananas.." and it had less impact that way. The execution was muuuch better in 999 (even if i wasnt really happy with that ending either).
In VLR they rubbed every plot twist in my face for the whole game. And the rules of the new nonary game were so convoluted that i found it near impossible to buy into what was going on.

VLR was only better in gameplay to me, and in a visual novel gameplay takes a back seat story, characters, and atmosphere

Same. 999's true ending was so incredible. VLR was good, but didn't live up to it at all imo.

VLR for gameplay mechanics
999 for presentation (plot, graphics, etc.)

999 overall for me.
