The standard explanation is that they underestimated demand, though a lot of people seem to think they purposely undershipped the game to drive up digital sales.

I don't think they expected it to take off as much as it did.

I honestly didn't expect Fire Emblem to sell as well as it did either, actually. I think SRPG's are finally becoming the new FPS... and I'm ok with that.

From what I understand, nope.

-There was a nationwide shipping problem at release week.
-Fire Emblem was never a high selling franchise in the US.
-They had the digital download of the full game on the eshop.
-They didn't anticipate the 3DS gaming community to gobble this game up on a handheld that was starved for its "next big thing."

^A combination of the above in my opinion.

Still, for most areas, you can walk into most retail stores now and find multiple copies of the game on the shelf.

what? people got tired of call of duty 27 and killzone 12 and halo 9 already? (obvious trolling here)
I think people are starting to realize what games are actually "good games"

Combination of unexpectedly high demand and a desire to reap the profits of digital sales. Expect the same situation with LEGO City Undercover (Wii U) and Luigi's Mansion: Dark Moon.
