It feels a bit stingy for Nintendo to charge users for the Flipnote Studio 3D

If the DSi version was free to host I don't see what makes this anymore different.

I would also like to add that the service in Swapnote is free too.

Swapnote only serves traffic, not hosting. All the data goes through the server and into a 3DS. Nothing needs to stay in the server for an extended amount of time.

Also, at least it's not highway robbery, unlike some other online services out there.

Dsi's was free because Hatena hosted the flipnotes. But now that Nintendo is doing the hosting, they have to mantain the servers in any way or another

This, besides a lot of services have monthly fees for something. Deviant Art for one has a monthly subscription in place because they get money from ads and subs in order to actually run their servers. Millions of people uploading things on the Flipnote server for free could be a bad thing especially given that not everyone is going to be good at it.

I'm fully aware of this. I just can't understand why they simply couldn't do the same deal with the first Swapnote. Is it because the install base for the first one was small due to the DSi being released when it did?
