Ive been dealing with the dual 3Ds line scratches, and i have just kept an AR card between the screens for about a year. This wouldn't have any negative results, right?

Also, is it next to impossible to NOT have dust on the top screen.

A solution to both issues might just be to put a lens cleaning cloth between the screens?

Sure, but using the card wouldn't be bad, right?

Depends - if it's a non-XL 3DS it should distribute any pressure to points off screen, but if the card starts sliding around, it could end up causing scratches.

A Pokemon TGC card fits in there nicely its the right size to cover the screen on a standard 3DS
