Being able to only play DSiWare from the system memory is a dumb limitation. I like having all my games on the menu at once and I can only keep like 10 out of the 18 or so DSiware I have. They should make it so the ones on the SD card show up on the 3DS menu, and if you want to play them it'll temporarily transfer them to the system memory. Um, I know this is a stupid question, but I'll ask anyway.
How did you play the same games on your DSi?
I don't think the 3DS has less system memory than the DSi.
