999 and Virtue's Last Reward. It's hard to say which was more emotional, but they're part of the same series.
I didn't cry much at Luna's death, but I'm 99% sure that's because I was experiencing mental-overstimulation due to playing the game for 4-5 hours. I don't have a 3DS game that I'd say has a "good" story. I've got a PS3 I play for more story focused gamecs.
So I guess the answer is none for me.

Since no one has mentioned it yet, I'll throw Dual Destinies into the mix. As it's a visual novel, the game is very story-heavy and it has plenty of emotional (and pretty sad) moments throughout. Not to mention, one of the new additions to the gameplay is Athena's Mood Matrix, which plays a major part in the game and is all about studying the emotions of the witnesses and how those emotions contradict with their testimony.
