I would suggest a damp microfiber cloth for the screens and buttons.
If you mean taking the 3DS apart and cleaning the actual insides, I don't know. Compressed air?

What inside part do you want to clean exactly?

I want to clean the inside screens, like when you open it up to turn it on, those screens. they've been getting pretty dirty and I'm not sure how to clean them.
P.S sorry for late response, I was busy with my friends :o

Then "The Blob2000" answer is the adequate way.

Poster #2's answer.

Microfiber cloth, and before that, some isopropyl alcohol with a q-tip or cotton ball. That will dissolve any grease and most dirt/dust. Then just blow on it or let it air out, or evaporates fairly quickly, then use the microfiber.

Compressed air between the top/bottom hinge, too.

One day they'll create a cleaning device specifically for handheld games systems called The Blob2000 and then it will be impossible for anyone not to know my name, mwahahah!
