Paper Mario - Koopa Troop - Hammer Bros., Koopatrols, Magikoopas, and more - these guys pack a punch. They're loyal to King Bowser and obey his every command. These guys aren't to be trifled with, and they're some of the toughest baddies Mario will face in this game.
The Thousand-Year Door - Secret Society of X-Nauts - X-Nauts, Elite X-Nauts, X-Naut PhDs, and all of the Yuxes - these guys are no joke. They follow the commands of Grodus and Lord Crump to the letter. They have potions to attack with and boost each other with - They've experimented, creating various Yuxes and X-Yuxes (these guys are dangerous.)
So with that one-sided comparison, this one is up early!

I had an awful time in Bowser's Castle the first time I played through the original chapter 8, because Hammer Bros. and Koopatrols are really hard enemies. X-nauts on the other hand... eh, there's nothing special about them. No defense power, standard attack power. The only thing that makes them stand out is the X-yux, which, needless to say, is weak. All (male) members of the Koopa Troop have relatively high defense (seeing as they're spiked). Koopatrols can charge, and Hammer Bros. have an ungodly attack power.

Gotta go with the Koopa Troop. Hammer Bros and Magikoopas are some of my favorite Mario enemies, they look really cool and they have interesting attacks. Even the Koopatrols are pretty nice, though I don't love them nearly as much as some people seem to :p
The X-Nauts are kind of bland. They don't look very good (though the Yuxes look OK I suppose) and aside from the Yuxes they're all too similar looking as well. The potions the PHD guys throw are kind of neat, but the goofy jumps of the normal ones are lame. They're pretty weak compared to the Troop as well.

I'll also be going with the Koopa Troop here. Despite them not being as original in the sub-series, they were a lot more varied, and we had a lot more unique characters among them (if you count the chapter bosses and the non-Koopa species members).

Koopa Troop >>>>>
They are as original as ever, also quite difficult. X-Nauts are meeeeeh, very easy. I always equip Double Pain to make them at least threatening.
I'm fond of Mario, classic Megaman and a bit of Metroid. *sigh*

x-nauts they do better as both henchmen and kidnappers as they are very loyal to grodus and they are never really against him plus i feel like they have a little more control over peach as she has to use a costume to sneak around now granted the koopa troop are much funnier they dont do their job nearly as well in fact even giving peach a tool to hide plus as henchmen they hardly appear outside of bowsers castle whereas the x nauts are everywhere in search for the crystal stars
I'd give you my friend code for my 3DS if I didn't sell it for my 4DSiXLU. Buy it in 2053 when it comes out for you guys.
