The phazon beam serves as one thing; the weapon with which you will defeat the final boss of the game; stand in de pools of phazon in that fight.
You can't activate it anywhere else.

The only one way to use the Phazon Beam is to stand in pure Phazon and press "A." This can only be done in the final boss fight against Metroid Prime (Core Essence). He will leave puddles of said pure Phazon that you must stand in (the Phazon Suit will protect you) and switch visors to find him, and shoot him. He also spawns all 3 types of Metroids that can be killed almost instantly with the Phazon Beam.
The Phazon pool will eventually run dry, so you must wait and repeat the process.
On a side note, the Phazon Suit only protects you from blue Phazon energy. It will not protect you from the orange Phazon energy found at the Impact Crater.
