i defeated Doom and got Nick fury and all thoose things, but if i use portal to stark tower the people their say i didnt defeat him yet.

That's it your done. the dialog in stark Tower wont change now. But your done. You can start a new game or finish anything you have left. Like Sim discs, and unlocking costumes.
