There are three stages to taking out Green Eye.
First, you need to take out the eight energy sacs. There are four on each side of it's body. Dodge it's attacks as best you can. Once those eight are gone, four more energy sacs will appear on it's head. Destroy those and a final energy sac will appear on it's forehead. Nuke it, and Green Eye is history.
