I just completed the Junon underwater bit where you first get the submarine. The huge materia is still underwater correct? If so, how do I find it?

Yes, you need to go diving to fetch the huge materia. Southern edge of the central ocean, against the islands that connect the tip of the western continent to the Temple of the Ancient's region. Being bright red, the sub is pretty easy to spot.

statusYou drive your sub into the one that you sank in the mission. If you chose to get the Red sub instead of the standard one then you're out of luck.
