Use a Blissy, Snorlax or Latias with Soul Dew. They ALL have high Special Defence. They can stop Mewtwo's Special Attacks.

Use high powered Dark or Ghost moves. (E.G. Dark pulse & Shadow Ball) Because that is what Mewtwo is weak against.
