If you have to enter a locked territory in order to finish an assassination mission, then chances are there are other routes to the mission. You are probably trying to get to the assassination location through the wrong route and that this mission is not in that territory, but in an unlocked territory that you can access through other means.

statusIf you are talking about the blue towers that surround an area, then those eventually get unlocked. You have to finish the first three minor areas [in the three main cities] then they'll open up.
It might be easier to answer your question if you could use some specifics and proper spelling :/
