I believe it is an oversight (one year is a very short time to produce a perfect game). My fourth playthrough yielded an interesting result in the dialog scenes between the team. She eventually did disappear again, but later than previous playthroughs in which I exausted the dialog with her. There are also a slew (although mostly unnoticable) spelling errors. BTW since it's an animus session, EVERYONE HAS TO WORK, as per Lucy's weekly schedule!!!

She is actually just right outside the room where the Animus is and when you talk to her, she goes back in.

It isnt a bug, she just goes somewhere. No one really knows where she goes, but its probably just to get supplies or something.

When you go outside, enter Eagle Vision and you can see red footsteps leading away. These are most likely Lucy's. And what Juno (the hologram lady) is saying about Lucy at the end of the game probably explains why the footsteps are red.

Actually, if you use Eagle Vision in the beginning of the game when you first go outside with Shaun to get the electrical things set up, you can see the red footprints there. It actually confused me at first, even in the beginning of my second playthrough, and I perhaps figured it could have been the guards from the past when you were there as Ezio and he was escaping Villa Auditore with his mother and sister. But that wouldn't make much sense, since it had been hundreds of years earlier and there was no point in seeing the red path leading to nowhere!
But what you're saying right now /does/ make sense - It could very well still be Lucy's footprints, though when she went in that direction before the chance to set the power for the animus up (When everyone was sticking together) I have no idea.
But other than that, I have no idea where Lucy could have gone or what she's doing - I don't even know if her missing (at least on occasion?) was done on purpose. But if it was, then why wouldn't Shaun or Rebecca notice, or Desmond at least ask where Lucy went? Perhaps they're just assuming she needs fresh air because of stress. :/
