I have a few broken ones that won't progress due to stupid glitches, like having the quest item before getting the quest or the quest just not getting out of my journal after finishing.

You need to know the quest ID and the final stage of the quest. You can find these for each individual quest here: http://www.uesp.net/wiki/Skyrim:Quests

The code you want is setstage <quest ID> <quest stage>
For example, if you want to complete the quest The Way of the Voice, whch has ID MQ105 and final stage number 160, you type
setstage MQ105 160

You can also use the console to skip a stage in the quest if that stage is broken, allowing you to still continue the rest of the quest normally. Just put the appropriate stage into this code.
