So I'm in sequence 6 and I've got three assassins - but whenever I activate assassinate or marksman all three of them come out, leaving me without any backup for a few minutes.

Any way to trigger one assassin at a time, a la Brotherhood?

Just switch to assassinate instead of marksmen and press only once.

So marksman brings in everyone and assassinate brings in one? That's cool, wish the game would've told me that though... :P

I always assumed Marksman was like arrow storm. Where it should kill them all from afar....but it never did that for me.

Well it's MarksMEN, not MarksMAN, so it would make sense that it's plural.
