If I leave my gamepad on the charging dock all the time when im not using it will it have any adverse effects? I know over charging some things are bad for them.

No. It won't charge if it doesn't need to.

Leaving rechargeables plugged in was only a problem in the old days.

Nope.
There are built in mechanisms that prevent overcharging.

It does in fact overcharge because the game pad uses old tech and last gen technology
