That's a great point OP. Imagine how much more useful secondaries would be if you had to actually finish a reload you started. But then dual mags MSMC would just be an even better setup than it already is.
If you think reload canceling works after you REMOVE the magazine, you clearly aren't familiar with it.
I mean why even have different reload times if you can negate the penalty of reloading at the wrong time?
You say this as if every weapon has the same reload cancel. You are also not very familiar with it apparently.
The reload cancel is in fact how they BALANCE some weapons--if they think the gun is too good in other areas, they make its reload cancel take a while. If they want to make a gun better, they make its reload cancel much faster than its normal reload. Every gun has a different one. Some benefit a lot, some can practically not be reload cancelled at all.

You should be able to reload on the run. Period. I can understand shotguns or revolvers. But not clip weapons. If it's a balance issue, just make it 50% longer to reload if you're running while attempting it.
