I think Game Freak did it pretty cool. I believe X and Y stand for chromosomes, but it happened to work out with the "3D".

Although I still think there's a coordinate and chromosome link, I don't think that's necessarily how the legendaries are based.

If you look at it. The horizontal line is labeled as the X axis and the vertical line is the Y axis. Whenever you grid a point it's go over(X) and then go up/down(Y)

So (3,5) would be go over 3 on the X axis and go up 5 on the X axis. Z would be going towards the back giving it a 3rd dimension.

Or you can think of the volume of a cube. Length(X) X Width(Y) X Depth(Z).

I think Game Freak showed us the coordinates (X,Y) and that leaves Z. On the other side with chromsomes maybe X and Y breed to make Z? lol
