Unsure of the Hexagon, but you can use the shapes to mark your pokemon from the PC. maybe if you're marking them as Bred or whatever, so you can filter by shape (presumably) or tell them apart at a glance.

No idea what the hexagon means.

You can use the others as completely useless markers that have been around for several gens for some reason.

I've always used them to denote the highest IVs of my Pokemon since there are six of them.

The circle, triangle, square, heart, star, and diamond are markings you can add to tell them apart.
I don't think people have worked out what the hexagon is for yet but personally I think It means they were caught in Kalos

I used markers to mark DWFs last Gen. Much easier than going to the summary to view the ability for every single one when I wanted to group them or breed them.
If life gives you lemons, sell 'em to Tom Nook.

Same here. I marked all my Dittos with their highest IVs instead of nicknaming them.

Only if you fill it yourself.

The mark for shiny Pokémon is a red star that is placed on the other side of the pentagon (it's not a hexagon, actually.)
