If I catch a Pokemon during the chain, will it break? Say, if I catch a shiny Ditto, will the chain still be intact so I can have a chance to catch another shiny Ditto within that same chain?

Catching a Pokemon will not break your chain.
However, most people's experiences seem to show that, though the chain continues after a shiny has been captured, no more shiny Pokemon will appear.
This has been true in my personal experience as well as those of others, with the exception that I did manage to find two shiny patches in one chain once.
My theory about this is that either the second was luck, or I was able to find another because I got the first before my chain reached 40, though I haven't been able to test this yet.

Most people generally agree that you only seem to be able to catch one shiny Pokemon in a chain in X and Y.
