For Gen 7, I want a Legendary Pokémon named Doomsday.
And make it Fire, maybe tack on a Electric type for good mesure.

Give him insane attacking stats, have it learn a signature move related to nukes with 160-200 base power, maybe 30% chance to burn and 30% chance to poison and tons of explosive and beam attacks.
For the appearance, give him a bad*** pair of demon horns, sharp-as-heck claws and nuclear weaponry on his back, along with a dark brown/red color palette.
And have the Pokédex name its species "Devil Denjuu Pokémon".

A place based on Macchu Picchu.

I want more ghost multitypes. Seriously, why does rotom have to be the only ghost with decent secondary types. I hate rotom.

Oh and a serious buff to ice types.

This. I'd also like:
- Move tutors in the "base" games
- Mega evolutions for all starters bar the 7th gen
- Mega evolutions for more pokes in general, especially fifth gen ones. Well thought out ones that'll make them somewhat competitive for the mega slot, though. Don't need another MegaZam situation.
- Sidequests and an actual post-game.
- A well written story
- Better AI. They shouldn't have to resort to flat out cheating to win.

I'm sure I'm missing some, but these are off the top of my head.
