My SSD is set as my C drive, and I have the space to put Skyrim on it (and I also have Steam Mover).

I plan on doing some modding to the game, and I just use Nexus and install to the game folder, correct? My question is, let's say I decide to move Skyrim to my HDD one day. Will the mods and the game both move to my HDD where I have steamapps junctioned, or is there a potential problem that would occur then (maybe because of registry problems)?

I'm pretty sure they move with the game although you may need to reconfigure Mod Manager if you have that.
