The 7800GS quite ancient now, but would it be possible to swap out the old fan on one of these with something that is quieter?

Wouldn't it be cheaper (and better performance) to just buy a new budget graphics card for around $50?

I can't really replace the card - it is the stock one that came with my Type X2 arcade board, and games will refuse to boot if any other card is used.

I suppose you could try Googling for an aftermarket cooler for your card.
Although, it's how many years old? I'm not sure it'll still be on the market at most stores.

Closest thing I could find in a 5 min search was

...and that's only because this was an "one size fit all" cooler for every generic card made. Probably too large for your needs.

Is it somehow died to that exact 7800 GS? Or could you find and buy a replacement of the exact same card?
